You'd probably be better off with an additional hard disk, since you'll really have two volumes to back up. You'd partition it into two volumes, one for each source - partitioned properly (as GUID) as explained elsewhere on the forums.

Then, the internal MacBook drive would get backed up to one volume, and the external on the other.
