One Clone, One just Backup
I have a SD cloned backup. I erased my TM because it is erasing too quickly. I want to use this disk to back up only specific files. My computer is set to wake up to back up the cloned drive, but there is no option to have the computer wake up for another disk. And....can SD back up to more than one disk?

Just schedule the two backups to run one minute apart, and they'll run back to back.
I'm not quite sure what you mean by "back up to more than one disk". You can, of course, schedule as many backups as you'd like, to as many drives as you'd like...
