I don't know why Finder would flash, no - but does it do it if you start in "Safe Boot" (Shift held down from power on to the desktop)?
We don't copy Windows partitions, but you could try to use something like Winclone to do it. Try pressing Cmd+s before quitting SD! in the "drive missing" case.
