If you're using "Smart Update", it doesn't rewrite the whole drive, it only makes the changes necessary to update the backup to match what you've now got. Since SuperDuper! is going to scan the entire drive every time, it won't save time to switch the script. So -- as long as you're not using "erase, then copy", I don't think you have much to worry about.
