I have all my files dancing in the light  I had to reinstall the Combo update 10.5.4 on the Clone, repare privileges, reset iSync finaly, and wait for 700 000 files during 1H45 cloning and the boot delivrance. Really better than a complete re-installe. SuperDuper! is a GREAT soft and not enought expensive  Make an update as soon as you can.
