How to? Separate OS/APPs and Users to separate drives?

Purchased SuperDuper and made my second backup. My computer is a MDD g4 d867. About to replace original startup drive with a superfast replacement at suggestion of Mac Gurus. My computer needs some speed to use PS CS2 (photoshop) and it was suggested that I shoud separate my users from the applications and operating system to a different drive and just leave the os and apps on the speedy startup drive. My question is how to do this without screwing up permissions/directories (not sure if i am using the correct vocab) AND also do backups?

Can I use superduper to do this? It was suggested I use CCC but I already bought this based on the reviews.
