The only issue here is the settings file that's used. There's no reason to do anything but load the proper settings based on the drive you're going to use.
In the scheduler, you'd just set up the two drives separately, one running on week 1 & 3, one on 2 and 4/5. We have some ideas for improved AppleScript support, but they're not coming in v2.0.
