Assuming it's properly partitioned (as "Apple Partition Map"), you'd either hold down Option during power on until the drive is displayed, or choose it in the Startup Disk preference pane.

No real downside to having a lot of partitions, no, other than keeping track of them and their sizes. (Personally, I keep all my data on one partition.)
