Super Duper backup to iPod erases music

I backed up my powerbook G4 to a 60gb iPod photo. After doing so I had to reload the music back on the iPod. Is there a way to prevent this?

Sure, mbushey. You want to store your backup alongside the other files on the drive. Please see the User's Guide chapter entitled "Storing a backup alongside other files on a destination drive", which is hyperlinked right off the very first page of the guide. I think that'll work for you.
