Prevent "open the application... for the first time" dialogs?

When I do a Backup - all files, every app gives me the "The document you are opening will open the application [whatever] for the first time..." dialog.

Are there any files that can be ignored/retained in the backup to prevent the system from thinking it's brand new?

Not a major thing; asking out of curiosity mostly.

Unfortunately, no. It's a "security issue"...
